Perry lightly touched the area where Mewtwo petted him, both touched by the gesture and realizing that it's kind of weird to have physical contact with someone who's technically not even touching him.

It's odd for Mewtwo, he's rarely given affection to anyone before. Even if it's minimal, there's something odd about being on a friendly basis with this strange bird beaver. Admitting that was just as hard.

Perry is stunned by that confession, but he soon gives him a small, but genuine smile.

It's such a rare thing to get someone smiling at him...the pokemon slowly relaxes and returns with a small relaxed smile.
